What is the setting of TeXShop->Preferences->Typesetting->Sync Method?

You might try removing TeXShop's preference file, ~/Library/Preferences/TeXShop.plist, and let TeXShop recreate the file. If that fixes things you'll have to reset your original settings.

Once you lost the history did everything work? I have it working under 10.5.8 on a Powerbook (PPC).
