Yes, it is supposed to work with current Aquamacs CVS versions  
(nightly builds).
Skim doesn't have much to do with it. I've implemented that; in  
Aquamacs.

You can find out yourself by doing C-h k S-mouse-2, which should show  
that it is bound to `aquamacs-latex-crossref', which leads to  
`aquamacs-call-viewer'.

This works fine for me with the latest versions of Skim.

If it doesn't for you (check you're up to date), please file a bug  
report.
