Yes. The keyboard emulation modes do not remap keys with a C-c or C-x
prefix. This would be technically easy (by automatically expanding
emulate-mac-keyboard-mode-maps with these prefixes), but conceptually
a bit more tricky.
Just using Option for Mac keys (i.e. not Meta) without the emulation
may be a good option for you.
