When you latex a document that has \usepackage{makeidx} and \makeindex 
in the preamble, \index{<indexword>} commands in your text and 
\printindex before \end{document}, LaTeX itself will produce the .idx 
file (Functions.idx, in you example). Then, if you want to run 
MakeIndex from the Terminal ---instead of from within TeXShop or 
iTeXMac---, then you indeed type

makeindex Functions.idx

This will generate a file Functions.ind. You have now to _latex your 
document again_ to get the index at the end of your document.
