FWIW, your example below also works, comment or no, in both the 
Equation Editor and TeXShop (1.35e).  This is what my pdfsync sez:
%%%%  Ascii text file
%%%%  2004-01-20:
%%%%
%%%%  Version 0.1 usage: \input pdfsync.tex

You might try putting pdfsync as the last item in your preamble to see 
what happens.  It has a habit of interacting badly with other 
packages...if the above is literally what you are trying to typeset, 
then I have no more clues to offer (BTW, I have not installed anything 
new recently, TeX-wise, like, say, TeX Live 2005...)
