I have three of them:

-rw-r--r-- 1 Admin admin 200 5 Jul 10:28
.../texmf.local/tex/generic/config/pdftexconfig.tex
-r--r--r-- 1 root admin 312 10 Mar 2004
.../texmf.gwtex/tex/generic/config/pdftexconfig.tex
-rw-r--r-- 1 pete pete 200 9 Jul 2004
.../texmf.tetex/tex/generic/config/pdftexconfig.tex

They come from two sources: tex.ii2/tex.19.tar.bz2 has the 200 B twice,
tex.ii2/tex.4.tar.bz2 has the 312 B twice.

Now looking into the report I see:

.../texmf.local/tex/generic/config/pdftexconfig.tex gets generated
whenever a format is being built.
.../texmf.tetex/tex/generic/config/pdftexconfig.tex probably is the
fall-back ressource, or a remains, because owned by me (Admin is doing
the installation)! And
.../texmf.gwtex/tex/generic/config/pdftexconfig.tex is probably
fine-adjusting PDF creation, setting the PDF version number ...

The reason could be that the pdfetex binary is compiled for Tiger and
for Panther, Jaguar and below. Could be that Apple's PDF support
changed between the Panther and Tiger, so you get this notion because
the binary is using functions from your modernized frameworks, and I
get something different ...
