For pdfTeX these two map files are the relevant ones: pdftex_dl14.map,
pdftex_ndl14.map. The first one is valid when you decided at
installation time that you want to download the 35 built-in PostScript
fonts, the latter one is valid when you decided no to do so. The choice
is executed by creating a symbolic link pdftex.map in
/usr/local/teTeX/share/texmf.local/fonts/map/pdftex/updmap that points
to either of these two files.
A similiar construction is chosen for dvips. Here the symbolic link is
/usr/local/teTeX/share/texmf.local/fonts/map/dvips/updmap/psfonts.map
that points to either psfonts_pk.map
or psfonts_t1.map, both in the same directory
/usr/local/teTeX/share/texmf.local/fonts/map/dvips/updmap.
Could you check these too?
According to your description pdfTeX still sees a font yrcmex10 used.
For me this name gets translated through a Font Definition file,
OMXyhex.fd. It has this, not that perfect, contents:

It needs to be found in a directory tree where STY files go into. I've
simply put it into /usr/local/teTeX/share/texmf.local/tex/latex. Could
be pdfTeX does not find this FD file and therefore never learns to use
the yhcmex10 named font. Your log file should mention whether
OMXyhex.fd was found and used.
