Can you provide a miniature complete sample latex file illustrating
the problem.

This (common) problem is due to lack of font support for the
browser. In any case,  the distribution in the bug fixes page

     http://www.cse.ohio-state.edu/~gurari/TeX4ht/bugfixes.html

undo the `fi' and `ff' ligatures in the default setting.  If 
other ligatures need similar handling I'll appreciate being informed
about their identities.
