[OS X TeX] BibDesk + CVS Checkout?

This sounds like a bug in the Windows program, although I don't have any experience with that software.  Try using JabRef from <http://jabref.sourceforge.net/>, which is platform-independent (and free).  I know a number of people who use BibDesk and JabRef together, and haven't heard of any problems.
