Can you show me miniature sample demonstrating the problem. I tried
the files
% file.tex
\documentclass{article}
\begin{document}
\include{foo.dir/one}
\end{document}
% one.tex
\section{One}
abc
and it ran smoothly in my place.

A problem with kpathsea? Find where htlatex is located (`which
htlatex') and add to the t4ht and tex4ht records a switch
`-e.../tex4ht.env' pointing to the location of the environment file.
