I suspected something of the sort.

Good idea. If I understand well, what was in texmf.local is now split  
in two parts
1. Things added by packages that go into texmf.pkgs
2. Things added by the user that go into texmf.local

So, texmf.local will be preserved across installs, while texmf.pkgs  
might be changed according to the i-packages that are installed.

I won't. The reasons you give are compelling. As I said, I asked  
because I am lazy, and wanted to type as few terminal commands as  
possible...
