Maybe your input file (main.tex) contains \pdfoutput=1. Or your format
files (latex.fmt and the like) were compiled in pdftex mode for some
reason.
You may otherwise have a shell config file defining pdftex to take
implicitly the option --output-format pdf, or setting some similar
environment variable (though I couldn't find any related variable in
texmf.cnf).
