For ease of reference, I will split my response.

TeXShop Help says in Recommended Preference Changes that "It is
usually better to open source and preview windows in a predetermined
optimal position." The reason is that the preference "Remember Last
Option on Close" works only as long as only one file is open because
"The feature depends on standard Cocoa code which is really intended
for "one window" applications."
The Preview option does not work for more than one preview either and
even if it did that would still leave the issue of the source.
As for your other "requests", I will update the wish list separately.
