don't try with .aux us ehte basename "$1" .tex or do the following:

this is my engine for nomenclaures
lvcargnini% cat MakeNomencl.engine
#!/bin/tcsh

set path= ($path /usr/texbin /usr/local/bin)
set filename="$1"
set basename="${filename:r}"
makeindex "$basename".nlo -s nomencl.ist -o "$basename".nls

you can use
set filename="$1"
set basename="${filename:r}" for example to take only the base file name
