Howdy,

Go to TeXShop->Preferences->Engine and in the pdfTeX->Latex section  
add the option

-interaction nonstopmode

to the end of the entry there. From then on every compile should be  
run in non-stop mode.

I believe you can also do it temporarily in a file by using the  
\nonstomode command before the \documentclass command; the nice thing  
about this is that you can remove it at any time.
