Howdy,

You might consider using the xelatexmk engine which will run xelatex,  
bibtex and/or makeindex and then the necessary additional runs of  
xelatex to resolve all (cross-)references. Look in ~/Library/TeXShop/ 
Engines/Inactive/Latexmk/ for information on activating the latexmk  
engines. Once the engines are active add the line

%%!TEX TS-program = xelatexmk

to the top of the file. Then Cmd-T will run xelatex via the latexmk  
program which will take care of the complete processing of the file.
