This is the first time I use TLU.

I guess you call updmap-sys with -H, because after the update, when  
TLU ran updmap, it stopped with an error because it couldn't find my  
MinionPro.map in ~/Library/texmf...

I then ran, in Terminal.app,

sudo updmap-sys --syncwithtrees   and

sudo updmap-sys

and everything seems to be OK. I then updated my other machine from  
the command line, and a 200+ pages document comes out identical in  
both machines, so I guess everything is indeed fine.
