There are advantages to both, but if you don't 
know either, I would start with TikZ.  It has a 
very detailed manual, and runs perfectly with 
pdflatex. There are also loads of examples online 
here: <http://www.texample.net/tikz/examples/>. 
For flowcharts, it will do all you need for sure, 
and quite easily.
