Try this:

...
\hbox{\scriptsize $ %need to go back into math ...
\begin{pmatrix}
\text{alternate}\\
\text{definition}
\end{pmatrix}$}%  ... and end math inside the hbox.
   \qquad
y = x

No complaint this way --- which switches totally out of math-mode
before adjusting the font sizes.
