Ah!

No: Both are

%!TEX root = ../Chapters-controls/\jobname.tex

But, because of you, I just found the cause: The file that was NOT  
working had been named by the Finder: 402copy 1.tex, yes, with a  
space and, once removed, sync worded both ways.

Something obviously so stupid that even I should have known.
