That's interesting. What ended up being done was to go into System Preferences->Keyboard->Keyboard Shortcuts and make a shortcut, Cmd-3 and Cmd-4, for TeXShop's Comment and Uncomment menu commands. As long as those aren't mapped somewhere else it works nicely. I've added keyboard shortcuts that way to Mail.app and several other programs.
