That icon really is a minimized icon (which has a miniature TeXShop icon on the lower right --- what you are seeing) but the ``document page'' itself is not showing up. It seems to happen quite consistently here without having a ``hidden'' root file. Clicking on it (to open the root document) and minimizing the root manually gets the right icon.

I have some strange problems with icons under Lion (10.7.0 & 10.7.1 here) besides the one you noted above. When I mount an external drive with multiple partitions one of the partitions shows up on the desktop with a generic HD icon almost all the time. I then do a Get Info… on that partition and the info box shows the correct icon. Under Lion the generic icon then auto-magically changes to the correct icon (under Snow Leopard the same thing would happen but I'd have to Copy/Paste the correct icon).

So, I think there are icon problems that started with Snow Leopard and continue with Lion.

On another point: when I first tested this out by opening an included file (with the root line) the root file properly opened and minimized itself (into that strange looking icon on the Dock). After typesetting when I pressed Cmd-1 while viewing the PDF output I expected the past behavior, i.e., the root file to come off the Dock and show, but, instead it switched to the included file which I thought was really nice! Since then it has reverted to the previous behavior!? One thing to note is that the root file hadn't been edited in a long time (i.e., from before I installed Lion) and was therefore Locked and with no previous Version saved. I then unlocked it and edited it and then the usual behavior started again (although the minimized icon was still initially wrong). Sorry if this is hard to understand.
