Auxiliary files contain the references and destinations of/for hyper- 
links. Since you've tied together "loose ends" some of them have  
changed, but the auxiliary files still exist (referring/belonging to  
once included and then not included and now included again "external"  
files?) and are assumed to be valid and up-to-date. In TeXShop you can  
trash these auxiliary files and simply re-run pdfTeX (up to two or  
three times) to get correct output.
