I think mostly it's an historical choice 'cause it's based on .html and web browsers never have hyphenated (which they probably didn't originally due to CPU limitations, and there's no need to save vertical space on a web page when one can always just add a scroll bar). But see below.

Ebook readers need to be fast and responsive, and the user will not appreciate a significant wait for having the document re-flowed if they should choose to enlarge (or decrease) the type size.
