Generating a .pdf from a .epub is a disaster --- always work from the original source where possible. ConTeXt does have a nascent ePub export option however.

The best example of a publication w/ dynamic illustrations I'm aware of is:

which shows how far ebook readers have to go.

Unfortunately, while the v3 ePub standard ``suggests'' support for mathml, this actually happening in readers seems increasingly unlikely.
