As a first step you could open System Preferences and locate "TeX Distribution". Here you can activate any of the known TeX installations. Close all TeX related applications, for example TeXShop, and then try anew with the now selected TeX Live 2012/MacTeX 2012. Later we could discuss things like cleaning. If needed. You can help yourself and us by putting the line
\listfiles
into the preamble of your TeX or beamer files. Or as first line. The \listfiles statement will produce a listing of TeX files used for the run and this in turn will show whether the files are taken from the system or from your "repository". If the latter is true, then some cleaning might be needed.
BTW, TeXShop can open a console window into which it writes a log. An the end of this log you'll find the listing of files used.
