Howdy,

You moved the whole Latexmk folder up to ~/Library/TeXShop/Engines/ when you were supposed to move all the files with extension .engine (e.g., pdflatexmk.engine) up to that folder. The only engines that are active are the ones directly in ~/Library/TeXShop/Engines/.
