Howdy,

Did you try a different repository when using TeX Live Utility?

Please check the TeX Distribution Preference Pane in system Preferences and make sure TeX Live 2013 is selected.

Well, the system seems to be finding pdflatex. 

What does

ls -alF /

and

ls -alF

and

kpsewhich --engine=pdftex pdflatex.fmt

return when run in Terminal?

You might have to re-install MacTeX.
