Howdy,

TeXworks uses pdflatex as the default tool for compiling documents. Do you have a line like

% !TEX program = pdftex

at the top of the file you are compiling? Unless you changed the default you need to use that line.

Since you say it does compile I assume that's already done.

Have you asked on a MikTeX list about the problem?
