[OS X TeX] doc no longer compiling

Howdy,
I doubt that it has anything to do with the update of TeXShop. The second line seems to be where your problem comes from:
sh: pdflatex: command not found
but let's look at other things first.
What version of the OS are you using? What version of TeXShop did you have before the update? Did you recently update the OS? What happens if you change that first line to use pdflatex rather than pdflatexmk? What version of MacTeX/TeX Live are you using?
Given that information we can start to analyze your problem.
