When I originally posted my question the TexLive-2016 and MacTeX-2016 distributions were being finalised and there was no time to look into this. In the meantime I also upgraded to OSX 10.11.5 and TL2016 and updated all packages, but the problem remains. One extra note: the inverse search (from pdf to source) sends me to the end of the slide instead of the actual word that I click on; I am not sure if this intended behaviour with beamer.

It can fail when clicking on the same position where it did not fail before (without changing the source). I tried to find a minimal example that shows this behaviour but couldn't. When I threw out say half of the slides, it worked (although I didn't try to click everywhere, of course). Gradually adding slides to this subset until the misbehaviour appeared was possible (which is a too large example to submit here), but when I then isolated the slides that were added and typeset those alone, there was no problem.

I have not encountered problems with other source files that I tried. This is TL2015, updated with the latest possible packages, and the latest TeXShop 3.61, osx 10.10.5. This happens both on my laptop and desktop mac (running the same versions). A colleague who works with the same slides has no problems with SyncTex using MiKTeX/Texmaker on Windows.

Howdy,
Just to be clear... you are using TeXShop 3.62 and you have TeXShop->Preferences->Typesetting->Sync Method set to Synctex (TeX ≥ 2010). Also, is the document one that includes/inputs multiple files or is it a single file? (More questions to come if it uses multiple files.)
I just typeset a 500 page book (using Plain TeX and a single file) and played with sync in either direction in several locations throughout the book and it seemed to work. Certainly not an exhaustive test!
Good Luck,
