Howdy,

At the top of the file put the line

% !TEX TS-program = sepdflatexmk

and typeset the file using Typeset->Typeset (Cmd-T). That line tells TeXShop to use the pdflatexmk engine with shell-escape enabled (which is needed to run gnuplot). That engine will completely typeset your document running pdflatex enough times to resolve all cross references as well as bibtex (or biber) and/or makeindex if needed. 

Do you have gnuplot?
