Howdy,
It's very difficult to change the encoding of a document. I hope you didn't make changes in the document opened in IsoLatin9 since that might really mess up your document.
Take the original file (is that what you sent?) and manually, using the File->Open menu item, set it to open in `Western (Mac OS Roman)' so that it's reading correctly. Then use the Macros->Encoding macro and place the corresponding MacOSRoman directive at the top of your file. You can then Save the file and TeXShop will re-open it with the correct encoding.
IF you did save it as IsoLatin9 you may have to re-enter all the missing characters.
PS: Was the document you attached one you re-saved in IsoLatin9? When I manually open it in `Western (Mac OS Roman)' there are already question marks where there should be accented characters but the additional ö seems to be there.
