Howdy,

TeXShop's internal latexmk script is updated when TeXShop is updated.

It is possible to make (fairly simple?) changes to the latexmk based engines so that they use the version in the active TeX Distribution (I know recent versions of TeX Live include latexmk). If you really feel you can't wait for the next teXShop update let me know and I'll tell you what needs to be done to the engines.

There actually is a reason, although mostly historical, an internal version of latexmk is used. First, when the engines were introduced latexmk was not included in TeX Live. Second, each new internal version of latexmk passes through a test bed to check that there are no obvious problems; a long time ago there was a very short period of time when a problem was detected---and quickly corrected.
