[OS X TeX] TexShop's lualatexmk not creating index of names or nomenclature

Short answer... yes, it takes precedent over the list in the popup menu in the Source window. I believe the items in the Typeset Menu (which are few in number) DO override the 
TeXShop `%!TEX program = ' line.
