Yes. I suggest you try these things out with the newly released AUCTeX  
11.85 (included in Aquamacs CVS builds from today), which has  
improvements in the parsing algorithms.

If the issue is still present there, report the bug on the AUCTeX  
mailing list: auctex at gnu.org
