[OS X Emacs] pdfsync in 1.3

Okay, I have also some warnings, but maybe Aquamacs/auctex cannot  
completely handle the output of recent LaTeX?
In files that cause problems for me I find the following messages:

Error: PDF version 1.6 -- xpdf supports version 1.5 (continuing anyway)

Warning: pdflatex (file fig/diatomic/OH_orbitals.pdf): pdf inclusion:  
found pdf version <1.6>, but at most version <1.4> allowed

Warning: pdflatex (file ./fig/coldmol/selecting+slowing.pdf): pdf  
inclusion: Page Group detected which pdfTeX can't handle. Ignoring it.

LaTeX Warning: Reference `eqn:vib:linear:anharmonic' on page 508  
undefined on input line 338.

Class beamer Warning: Frame text is shrunk by a factor of 8.99506  
percent instead of 0 percent on input line 95.

! pdfTeX warning (dest): name{eqn:diatom:rot:energy} has been  
referenced but does not exist, replaced by a fixed one


LaTeX handles the file "just fine"...


This is from a very large document (a ~700 page lecture). I will try  
to reproduce it by a minimal example when I find some time, will try  
to do it soon.
When I try to look at the messages using C-` I am asked for the master  
file (why? used to work...) and some crazy buffer operation happens  
and I end up with an buffer named "file". In *Messages* I find this

(New file)
Applying style hooks... done
Sorting environment...
Removing duplicates... done
Applying style hooks... done
Applying style hooks... done
Sorting environment...
Removing duplicates... done

TeX-help-error: Search failed: "^ [^
]+$"


I'd expect Emacs to be able to figure these out and open the *TeX- 
Help* buffer and the right spot in my source even wehn these  
(perfectly ok) error messages are around.

Any hint is appreciated.
