Can you clarify: "before moving to the rc"?
What did you have before? Version 1.3b?

The persistent *scratch* buffer behavior should still be there.  It  
should show up every time you start Aquamacs, and be saved regularly  
and when you quit Aquamacs.
What do you see now, with 1.4rc1?
