Since space assignment is application based on the pref pane it seems like it's not possible to assign specific windows to a space easily. Maybe with some AppleScript you could make a window stick on all frames based on some properties (like it's title), but I'm not sure it's possible.
An easy way to do it is having 2 separated Emacs applications for each window, but that would be very ugly and raise a lot of other questions (like sharing your customizations along each version).
