Herb,

microtype can't work in those pics! Microtype can only work on the TeX 
(text *and* math?) fonts, those that are loaded with TeX or LaTeX 
commands or macros. Whatever you use as script in your pictures or 
diagrams cannot be touched by kind of a graphics state, because the 
manipulation of the characters is done by creating a new font and using 
this one to typeset words.
