For this particular purpose, and assuming you still use \fbox{...},  
you can put

\addtolength{\fboxsep}{3pt}  % or 1ex, or whatever length you like

in your preamble, and the separation between the box lines and its  
contents in all fboxes will increase accordingly.

Anyway, yes, "empheq" is much smarter!
