Not if the underlying tools don't support that. I've never run into  
issues with that, but nothing surprises me anymore. Have you tried to  
transcode pdf with the pdftk tools: http://www.pdfhacks.com/pdftk/

pdftk file.pdf output outfile.pdf compress

ought to compress file.pdf into outfile.pdf, possibly optimizing  
along the way.
