[OS X TeX] [includepdf, PDFpen] imprints don't work

Because \includepdf doesn't include various sorts of common 
annotations and bookmarks.  At the moment this is not fixable; there 
is an experimental perl script by Heiko Oberdiek to add some of the 
annotations back in, but it is not that easy to get running, and 
doesn't work for all annotations either.

I ended up using Acrobat to build the PDF for my situation.  You can 
also build PDFs with Preview, I think, so that might work for your 
situation also.

Alternatively, there are packages that allow "watermarking" of text 
from within LaTeX, so you might want to check out those packages 
(draftwatermark is one that I know of.)
