Aloha,

The versions of BibDesk and TeXShop that you downloaded will check for updates by default every time you run them.

Since version 2.25 TeXShop will use the sparkle framework to update itself. However, unless you remove (rename) your TeXShop folder (where any modifications/customizations you may have made to TeXShop are located) in the ~/Library directory you will not get those components updated. The safest thing to do is to rename the folder. Then TeXShop will re-install the folder and then you can merge any modifications you have done in your old one into the new one.
