So the problem lies in the use of these "imputs in my master file."

TeXShop is just a TeX front-end, like a (TeX) shell, or whatever. It  
has no influence on how any TeX compiler converts the source file(s)  
to whatever other format. You better check what TeX software you have  
installed on both computers! One simple option is to use the  
\listfiles statement in the preamble.
