Do you have other means to convert the EPS file to PDF? Then you could try these and create a series of conversions.

The problem can be that the colour profile changed, from none to (any)one. (Or the conversion was performed according to that one.) This one might be incorrect for your screen. Do you have some MS Win- or Losedos or Linux or other UNIX around? How does the converted file appear there?
