I don't have Mathematica. Is it even a Cocoa application?

If an application is built using Apple's declared guidelines (and Frameworks) it will work the way Apple intends it to work. If it isn't built that way it is up to the particular application to set that up internally. Examples of applications that don't use Apple's Frameworks are BBEdit (and TextWrangler) and, as far as I know, all Microsoft software (e.g., they certainly don't use Apple's established keyboard shortcuts much of the time).
