TeXShop doesn't seem to honor the option to not hide a file's .tex extension, always leaving it off when I save a new file. TeXShop always seems to save files as plain text files rather than as TeX files. I've had these problems for well over a year. Version 3.12 does seem to fix the issue I've had with not being able to clear previously opened files from application expose even though I can clear the File -> Open Recent menu entries.
> 1)As far as the Icon problem is concerned... have you used Onyx (the version for your OS) to rebuild the LaunchServices database? That usually clears up that problem although a reboot directly afterwards may help (how I dislike saying things like that!).
Yes I have. No change.

I have that pref turned off because there are some files for which I don't want (or need) to see the extension. TeXShop should honor the checkbox in its save dialogs when not overridden by Finder's preferences.

If the file is an unsaved file it will open automatically no matter what your setting. Under OS X 10.7 the option is stated in a different manner but it's there. PS: I'm not sure what you mean by ``application expose''.
To activate application exposé, click and hold on an application's dock icon OR use the gesture specified in System Preferences -> Trackpad -> More Gestures (downward four finger swipe by default) and that application's current and previously opened windows appear. If that application has no currently open windows, File -> Open Recent -> Clear Menu is supposed to clear all previously opened windows/files. Right now, TeXShop isn't doing that. I can force it to by clearing my application cache with Onyx and logging out and logging back in (or restarting).
