You can compile from source and are encouraged to do so, but it is in no way necessary or helpful in order to run a newer version of org.

You can give the ./configure command, if you use it, some additional flags that will, for instance, produce a highly optimized 64-bit Intel build.

"make install" will install everything into nextstep/Aquamacs.app: lisp files, manuals, and so on.  You won't have a functional app bundle without it.
You can update the binary (and just that) with a simple "make", and that will update the binary in the App bundle.

As for org, see Gilberto's e-mail.  That works exactly as designed.
